Damn just realised I have to remount all the CDROMs set by Daemon Tools.

Since Alcohol 120% uses the same virtual CD-ROM/DVD Drive code as Daemon Tools I'm not shocked that I also had to remount all my CD-ROM's too. No big deal, if that's all that got screwed up.
