As long as you don't modify your case too much it should be okay. I have heard that keeping the case on and not opening too many holes is probably the best. By keeping the case close it allows for correct expulsion of hot air, hence the size of the fan also plays a major role in this. Likewise with the suction of cold air from the outside.
