APE files are monkey's audio file format. Sorry I don't about a CD Burning application that burns APE files directly to CD Audio. But there are converters which could convert APE files to a more compatible audio format. Try Easy CD-DA Extractor. It supports converting APE files to MP3, WMA etc. And then you can burn them to CD Audio. Perhaps, it supports burning directly to CD Audio.

Since you have encoded them to a lossless audio format, it is not a good idea to convert it to a lossy format. Try to convert it to WMA Lossless, if only Easy CD-DA Extractor supports burning WMA to CD Audio. If not, then convert to MP3 320kbps and then use an app like Nero Burning ROM.
