I believe it has to do with Java. After getting the message, I let it overwrite the files. I then noticed that Java applications were messed up. I reinstalled Java runtime, and have had no problem since. The main reason I believe it was Java was due to Microsoft recent announcement that they are no longer supporting Java at all in their OS's. Just what I think, not sure if it is actually the reason for the warning.
