As far as I have found Each Install will perform Independant of the other
only the bootini file appears common, as long as it is installed on a different partition. I have 98SE + 3 XP installations at present , handy when for some reason one gets stuffed up , mind you it is a bit of a waste of space LOL.
You can change the text in boot.ini to describe each installation.
