OK, if all else fails, try this:
On your boot drive is a file called MSDOS.SYS. open this file with notepad, and it contains two variables that point to your Windows98 folder. Change them to the location on the second HDD, reboot, and voila: your booting into that second Win98 installation.
I know this is not what you wanted, but I found out after testing that what I suggested earlier won't work.
Oh, and of course you could also try third-party Multi Boot software like PowerQuest's BootMagic.
